As for him being Shisui I think there is one obvious counter to the entire argument. The mangekyou sharingan is contained in the eyes, not the body. If it was then kakashi would never have been able to advance his sharingan. Both of shisui's eyes are accounted for.

This means that he can not use Shisui's genjutsu. Plus they need a decade to recharge so he can't possibly be using them on the amount of people you have suggested he is using them on.

Even if his eyes are powerful enough to cast the kind of genjutsu you are suggesting the numbers just don't add up. Itachi likely disposed of the corpse in order to give his friend a resting place where he will not be disturbed. Edo tensei can not be used to duplicate eyes because you would have to release the jutsu to summon up a new pair and the zombie turns to ash when the jutsu is released.

Danzo probably wouldn't have attacked Shisui himself. He's a village elder so he can't go attacking civilians himself or he would be arrested. He would have sent goons. And even if he could do you really think the most creative thing a guy who has put together a plan this wide reaching can do with it is to drop the fox on the village? He could have gone further back and killed minato as a child. Then no one would have managed to save the village. Or he could have gone back to a time when the fox wasn't sealed and grabbed it then. He wouldn't need to hunt the jinchuriiki if he could time travel and just grab all the biju. You can't make a claim like that based off nothing and expect your argument to sound valid.
